Currently in-game bundles can't be browsed or purchased while the Steam Overlay is disabled.
However, it's actually possible to purchase such goods when the overlay is disabled. That's achieved by redirecting the purchase request to a Steam page in the user's browser. For example, Warframe (which is also distributed via Steam) does just that when the overlay is disabled.
